I would do it like the FA cup, everyone has a chance, stage prelim rounds throughout the season, and byes are awarded based on previous season record -- (edited)

For example:
351 Division 1 Teams:
First prelim round: 254 lowest-ranked teams drawn randomly
Second prelim round: 127 winners +1 bye
Third prelim round: 64 winners
Fourth prelim round: 32 winners drawn against 32 byes
Play-off round: 32 winners drawn against 32 byes
Round 1: 32 winners drawn or seeded against 32 seeded byes
