Gamora is still in the present, Quill is searching for her on the Benatar computer screen.
It is possible Loki was reset and the escape completely erased, but he had an Infinity Stone, so I expect he still lives.
Nebula killed her past self and still lives.
Taking the stones created new timelines, just as the Ancient One said.
Returning them erased the alternate timelines.
BUT, for a bit those multiple timelines ALL existed at once and it is possible that the use of the stones allowed Thanos, Gamora, Nebula and Loki to jump from their alternate timelines to the Endgame timeline. Once in the Endgame timeline, they'd be safe when the alternate timelines were erased.
