Stewie isn't talking about voting your religious beliefs. He's talking about legislating them.
And to be fair to your point, there are obviously cases where legislating law overlaps certain beliefs, that doesn't necessarily make those laws laws of religion. Religion and morality can exist exclusively, but that doesn't mean they are mutually exclusive.
