It's not really a story, just about the way the overlapping systems were built

when the first subway line was built, Bleeker St had a very busy streetcar line, so it made sense to put the station there. They would later lengthen the stations to accomodate more cars, extending each platform in the direction of service. When the built the IND system, it made more sense to widen Houston St and put the new subway there, and only the southbound platform overlapped the new station to provide for a transfer, and they've never had enough money to build out a connection.
