I initially had the same reaction. On reflection, I realized the following:

1) Tony Stark is dead and cannot help financially
2) The government hates Wilson for choosing the wrong side during Civil War
3) The name of the episode, New World Order, reflects more than just the Flag-Smashers. It's also about a split society wherein minorities face different obstacles. As such, it's a symbolic acknowledgment of Marvel Comics' history in addressing progressive issues.

So, it bothered me at first, but then I realized I was wrong and being hyper-critical.

In fact, #2 is what leads to the ending. Wilson was never going to be the government's choice.
