I figure you wouldn't be going directly from the plane to the ship right? Probably in a hotel for the night?

If that's the case, then it doesn't really matter that much. LGA is closest to Manhattan and is always my preferred (and I lived near the ship terminal for 7 years). LGA will be the shortest (though may not be short, depending on traffic) and cheapest (though not cheap) cab ride form an airport to Manhattan.
However, due the LGA perimeter rule, you won't be able to get a non-stop from the west coast to LGA, if that matters to you.
