Newark to/from Manhattan is easy enough/fine. NJ Transit from Penn Station three tops to the airport stop, then connect to the airtrain -- (edited)

Unless you’re downtown, then you need to take the PATH from WTC and change at Newark Penn to go one more stop. -- nm
