The Defiant in DS9 had cloaking. And I'd expect that clandestine Starfleet services used cloaked ships.

Though the Defiant cloaking device was a one-off allowed by the Romulans in exchange for info on the Dominion. Use was restricted to the Gamma Quadrant.
