While I think there are multiple things going on, I think the major theme is Fielder's exploration of his Judaism by playing a Kabbalistic Godhead.
Beyond the outright Christianity and Judaism discussions, there are too many Biblical references to ignore.
No matter how many layers you go, everyone who is acting is playing either themselves or another real person. The only person that Nathan creates out of thin air is the child, who just coincidentally they call Adam.
The Fielder Method class has 12 disciples (er, students) and the one who expresses doubt is Thomas.
The brotherly conflict rehearsal is more of a stretch, but shades of Cain and Abel?
Then there is the school of thought that God created and destroyed many worlds before he got this one "right" just like the earlier worlds were rehearsals.
