I think they are headed for a Beckett Ex Machina situation.
There are many timelines at play. I think a future version of Ian leaped back (in a controlled way) to warn Ben about impending disaster (E.g., a time war that results in Addison's death - and worse) if he didn't hijack the project. The negative leaper is one of the antagonists of the time war, from Ian's original timeline.
I also suspect that Magic's decision to keep Janis off the project was an alteration - but I'm not sure if it came from future Ian or from the negative leaper. Or maybe it actually was just the mistake he's growing to feel it was ...
I think - or at least hope - that the culmination will be that Sam Beckett sets right what once went wrong. And maybe - just maybe - finally gets to leap home.
