the new books are really good. but spoilers and some conjecture on my part anyway -- (edited)

his goal is to defend the Chiss.
They were getting attacked by a new enemy and Thrawn ended up smoking them, BUT broke some of the Chiss' rules so they "exiled" him. But the exile was really just staged by their military to get him to The Empire and see what was up with them and if they were a risk to the Chiss. He's stuck around for...reasons I guess (my guess is once Palpatine fell, he saw the leadership vacuum as a bigger risk to the Chiss so figured him taking over was in the best for his people)
