Right now Clemson's ranking would not put them in the playoffs as an at large team. SMU and Boise St's ranking would.

So for Clemson it wouldn't be punishing them for the loss. They weren't ranked high enough for the playoffs before the game and they wouldn't make it with a loss in the game.
Boise St and SMU are currently ranked high enough to get in. Boise St is currently ranked as the last at large team so you could argue that with automatic bids they would lose their spot without punishing them by dropping in the rankings. SMU is ranked high enough that the only way to keep them out of the playoffs is to punish them for losing the ACC title gam.e
