Question about the ending of GIJOE (spoilers)

So at the end of the version I saw, Cobra & the other bad guy were captured "by Duke & his army" and put into cells in a big enclosed space. This made no sense to me, because the movie is subtitled the RISE of Cobra, not the capture (or maybe Xmen 1 should have been subtitled the Rise of Magneto).

Did I imagine that? Or did Cobra & the other guy get away? (I know Arnold Vosloo replaced the president)
