If he had to go through your bag to find your keys, then I don't think you were out of line.

It's not cool to go rummaging through someone's personal effects for any reason. And I'd say the same even if your keys were right there in plain view on your desk.
But if your keys were lying out on your desk, plainly in the open, and all he needed to do was remove the key, and if you've loaned him your key in the past a few times, then you might've over-reacted. He might've been trying to help you out by getting the key for himself, fully expecting you'd loan it to him again as you've done in the past.
