Yes, they were. But that's comparing gingers to chins. The real comparison is in the start of each show.

When Leno's Tonight Show first went on the air, NBC was the #1 network and had quality dramas at 10PM.
When Conan's Tonight Show hit the air, NBC was in the toilet, with no dramas (and clearly no longer #1, having relinquished the title to CBS) and had Leno at 10PM.
Furthermore, Conan's numbers were actively handicapped, along with the local news affiliate ratings, by Leno's suckage at 10PM. He was a black hole for ratings.
Comparing Jay in his "prime" to Conan at his fledgling start is patently unfair.
