Much of the shots that Letterman has been taking at Jay are based on his character. That he's two-faced, a backstabber, etc.

For example, I remember seeing something early last week, where Dave essentially said, "Jay's a good man. He'll step aside and let Conan have the show," knowing full well that it wasn't the case and that it would reflect poorly on Jay on the "good man" side of things.
That opens up the character shots back at Dave. And it was topical because Dave is going after him right now. The joke wasn't about NBC, Conan or anything else but the simple fact that Letterman has been coming after Jay. That make Letterman the topic of discussion and that, in turn, makes his infidelity - something more recent than the start of the NHL season - fair game.
