My take on the NBC thought process

1) Their guy gets free face time during the Super Bowl
2) Renewing the big rivalry between Jay and Dave is much better for them than a rivalry between Jay and Conan. During the first round of late night wars, this worked very well for them, so they are trying to recapture some of that. Letting Leno do a light-hearted ad for the rival (and reminding everyone that these two are rivals) is a no-brainer.
