I think that machine or whatever they used on Desmond was a test to see if they can send him back through time.
He's going to have to kill someone (Jack maybe? Farraday?) to stop them from detonating the bomb in the 70s.
The flash sideways was never supposed to happen, but since the rules don't apply to Desmond, he can go exist in both realities...and when he goes back, he'll essentially stop the alternate reality so that everything from the first episode on is exactly as it should have been.
Because of this change, we'll finally see his last vision come to fruition...which is Claire and Aaron getting on a helicopter to be rescued.
