Southwest has limited slots into NYC proper. They have a good number more flights into Islip on Long island.

I have no idea what transportation from Islip into the city is like though, but I bet it sucks and is not worth it.
Make sure to check all three major NYC airport: LGA, JFK, and EWR (yes Newark is in Jersey, but you can train to the city from the Newark airport)
