the smoke monster is the guardian's (Jacob's) twin brother, who was sent into the well in a fit of rage when Jacob found out he had killed their mother (who was the island's previous protector). The present day struggle between them over the fate of the island, imho, is the culmination of a game they've played since they were kids, only now with much higher stakes.
I beleive the numbers were one of the tools Jacob used to lure the candidates to the Island. It's no coincidence they reflect the numbers assigned to the remaining candidates on the wall of the cave.
