What was the source of the island/the light or what was it? I don't believe they really pinned down what was going on there.
And there's plenty of other things related to events like the result of the atomic detonation, the whole time travelling thing (related to the light via the "wheel"), the whole smoke monster/light relationship because without the origin/meaning of the light, the creation of the smoke monster is still a big question.
