I think the idea that everything should fit together perfectly is asking to much.

Clearly there was an evolution of the story as they went along and I think a fair number of red herrings as well as ideas that they abandoned or never fleshed out. It's the themes that are really important and they fit in a construct that largely (though not completely fits). Really, as I said yesterday, the show was largely about faith (in a mystical/religious sense, but also in your closest friends and loved ones) which requires you to let go of the need to answer some questions (which is a nice safety net for the writers to construct for themselves, but also fits with their ultimate goals).
