I agree with your second paragraph and I guess there's a couple of explanations.

One is that the writer of this essay is less informed than he wants to believe. Another is that there is just too much information on this to condense cleanly (lots of discussions with different views and final resolutions) or third that he's leaving a part of the explanation out (that they always envisioned a Desmond and Penny in the show, but Ben wasn't supposed to be a significant part. I view the essay the way I view the show. I think there are many interpretations. I bet if you asked 2 different writers you wouldn't get the same exact answer. His overall interpretation has merit, but it's not perfect. It never will be. I'm ok with that (which is interesting because this is the kind of thing that usually drives me completely nuts. The fact that I can get past it, to me, is a testament to how well they were able to draw the emotion out of me).
