How do you think the bomb got in Jack's backpack when he went onto the sub? Remember he took the watch off of the dead person on the ground outside of the plane? You missed a critical point of this season! MIB can't explicitly kill them but he set it up so that they would harm themselves, a la Sawyer messing with the timing device.
