The shot of the island being sunk wasn't in "reality", it was in "purgatory". So it being sunk there is independent of whether it actually sank in reality. Since one of the main premises of the purgatory storyline was that the plane never crashed and they were never affected by the island it makes sense that the island wouldn't be there. (Working on the assumption that if the island HAD been above water they would have crashed just as they had in real life.)
