My favorite standalone (I guess only favorite) X-Files episode was the carnival park.

Some dude makes a crack about heroic figures or something, and the camera cuts over to Mulder, who's standing Captain Morgan style on a crate. It was probably their most overtly funny episode and I think I liked it so much because it mocked itself.
