Website Hosting question: when setting up a website, what's the difference between a Linux and Windows host server?

I'm setting up something for my Uncle, and he bought a plan on GoDaddy, but it's on a Linux server instead of Windows.

Should I change it before moving forward? What's the difference (for my end)?
