ST uses a dual-layer level of authentication: One layer (the cookie) saves your info so you can post without having to type it in again. Once that layer has been set, by clicking the checkbox, a second layer is supposed to kick in (the session) which pulls your settings (specifically, timezone and font shrinking) from the database and uses them to modify how things look to you.
"Session inactive" means that on the server you're on, either the session got borked, or the cookie isn't saved at all.
The confusingness of it, rather than using a normal login system, stems from wanting to keep the behaviour as close to the original TT as possible - where you didn't have to log in to post.
In the future, I'll probably experiment with eliminating much of the annoyance in that regard, but we'll see how things go. (Session hijacking is annoying to prevent, so it can be a bit of work)
